Should I stop something that seems so natural?
Let's suppose that I don't want to write a story in which two characters fall for each other. What if it already feels like they are falling for each other? Do I just let them????? Is the truth of their feelings and actions in the best interest of the story? Or do I try and force them down different, seperate paths?

Don't make them fall in love if you don't want them to. You are the one in charge, make it what you want it to be.
What about making a rough draft visual organizer, like a tree chart of possibilities if they fall for each other, if they don't... true you are the writer but I feel that some characters pop into our minds as writers just as they are, and sometimes two just go together. you never know, the two who fall for each other may end up just being a subplot idea, or they could be a random sidenote on the path of finding the real truth in the story... if that makes sense.
I say making a visual organizer may be your best bet. Just sit somewhere quietly and think and then write a bit and draw it out.
Let the chips fall where they may...See what happens. Especially this early. Who knows, them falling could lead to a huge falling out and drive a big plot point. Don't try to force them too much, you never know what they're going to do. They'll take on a mind of their own!
I think I once read a bio of an author that talked about how surprised they were with stuff that ended up happening. They only had control over what they wrote to a certain point, and then the characters sort of took over and used the author as their medium...
that is the problem, ethan...sometimes you really aren't the one in charge. kinda like you being naturally drawn to the subjects of your photographs...even if you're not particularly interested in photographing that stubject.
